Abstract

Several species of Septoria are associated with leaf and fruit spot of pistachio (Pistacia vera), though their identity has always been confused, making identification problematic. The present study elucidates the taxonomy of the Septoria spp. associated with pistachio, and distinguishes four species associated with this host genus. Partial nucleotide sequence data for five gene loci, ITS, LSU, EF-1α, RPB2 and Btub were generated for a subset of isolates. Cylindroseptoria pistaciae, which is associated with leaf spots of Pistacia lentiscus in Spain, is characterised by pycnidial conidiomata that give rise to cylindrical, aseptate conidia. Two species of Septoria s. str. are also recognised on pistachio, S. pistaciarum, and S. pistaciae. The latter is part of the S. protearum species complex, and appears to be a wide host range pathogen occurring on hosts in several different plant families. Septoria pistacina, a major pathogen of pistachio in Turkey, is shown to belong to Pseudocercospora, and not Septoria as earlier suspected. Other than for its pycnidial conidiomata, it is a typical species of Pseudocercospora based on its smooth, pigmented conidiogenous cells and septate conidia. This phenomenon has also been observed in Pallidocercospora, and seriously questions the value of conidiomatal structure at generic level, which has traditionally been used to separate hyphomycetous from coelomycetous ascomycetes. Other than DNA barcodes to facilitate the molecular identification of these taxa occurring on pistachio, a key is also provided to distinguish species based on morphology.

<p>Several species of
<italic>Septoria</italic>
are associated with leaf and fruit spot of pistachio (
<italic>Pistacia vera</italic>
), though their identity has always been confused, making identification problematic. The present study elucidates the taxonomy of the
<italic>Septoria</italic>
spp. associated with pistachio, and distinguishes four species associated with this host genus. Partial nucleotide sequence data for five gene loci, ITS, LSU, EF-1α, RPB2 and Btub were generated for a subset of isolates.
<italic>Cylindroseptoria pistaciae</italic>
, which is associated with leaf spots of
<italic>Pistacia lentiscus</italic>
in Spain, is characterised by pycnidial conidiomata that give rise to cylindrical, aseptate conidia. Two species of
<italic>Septoria s. str.</italic>
are also recognised on pistachio,
<italic>S. pistaciarum</italic>
, and
<italic>S. pistaciae</italic>
. The latter is part of the
<italic>S. protearum</italic>
species complex, and appears to be a wide host range pathogen occurring on hosts in several different plant families.
<italic>Septoria pistacina</italic>
, a major pathogen of pistachio in Turkey, is shown to belong to
<italic>Pseudocercospora</italic>
, and not
<italic>Septoria</italic>
as earlier suspected. Other than for its pycnidial conidiomata, it is a typical species of
<italic>Pseudocercospora</italic>
based on its smooth, pigmented conidiogenous cells and septate conidia. This phenomenon has also been observed in
<italic>Pallidocercospora</italic>
, and seriously questions the value of conidiomatal structure at generic level, which has traditionally been used to separate hyphomycetous from coelomycetous ascomycetes. Other than DNA barcodes to facilitate the molecular identification of these taxa occurring on pistachio, a key is also provided to distinguish species based on morphology.</p>

<title>INTRODUCTION</title>
<p>The genus
<italic>Pistacia</italic>
(
<italic>Anacardiaceae</italic>
), which is believed to have originated in Central Asia, consists of at least 11 species (
<xref rid="R42" ref-type="bibr">Parfitt & Badenes 1997</xref>
). Among these,
<italic>Pistacia vera</italic>
(pistachio), which is native to Western Asia and parts of the Middle East, is the only cultivated and economically important species (
<xref rid="R50" ref-type="bibr">Tous & Ferguson 1996</xref>
). Several important plant pathogens have been recorded from pistachio, causing fruit and root rot, blossom and shoot blight, canker and rust, and other problems (
<xref rid="R36" ref-type="bibr">Michailides
<italic>et al</italic>
. 1995</xref>
,
<ext-link ext-link-type="uri" xlink:href="http://nt.ars-grin.gov/fungaldatabases/">http://nt.ars-grin.gov/fungaldatabases/</ext-link>
). Of these, Septoria leaf spot is one of the more important diseases associated with fruit and leaf spot.</p>
<p>
<xref rid="R20" ref-type="bibr">Desmaziéres (1842)</xref>
published the first description of a
<italic>Septoria</italic>
species causing a leaf spot of
<italic>Pistacia vera</italic>
in northern France, for which he introduced the name
<italic>S. pistaciae</italic>
. In the same year,
<xref rid="R32" ref-type="bibr">Léveillé (1842)</xref>
described and illustrated
<italic>Dothidea pistaciae</italic>
causing a leaf spot of a
<italic>Pistacia</italic>
sp. in Crimea.
<xref rid="R9" ref-type="bibr">Cooke (1884)</xref>
, upon examination of the type material on which Léveillé based
<italic>D. pistaciae</italic>
, transferred it to
<italic>Septoria</italic>
. Apparently Cooke was unaware of the existence of Desmaziéres’ name.
<xref rid="R2" ref-type="bibr">Allescher (1901)</xref>
proposed the binominal
<italic>S. pistacina</italic>
to replace
<italic>S. pistaciae</italic>
(Lév.)
<xref rid="R9" ref-type="bibr">Cooke 1884</xref>
and to differentiate it from
<italic>S. pistaciae</italic>
Desm. 1842.
<xref rid="R6" ref-type="bibr">Caracciolo (1934)</xref>
reported a third species from pistachio as causing a serious leaf spot in Sicily, which he subsequently described as
<italic>S. pistaciarum</italic>
. Finally,
<xref rid="R8" ref-type="bibr">Chitzanidis (1956)</xref>
reported sexual morphs for two of the three species, namely
<italic>Mycosphaerella pistacina</italic>
(for
<italic>Septoria pistacina</italic>
) and
<italic>Mycosphaerella pistaciarum</italic>
(for
<italic>Septoria pistaciarum</italic>
) (
<xref rid="R49" ref-type="bibr">Teviotdale
<italic>et al</italic>
. 2001</xref>
).</p>
<p>
<italic>Septoria pistaciarum</italic>
is known from the USA, and the eastern Mediterranean and southeast Anatolian regions (
<xref rid="R57" ref-type="bibr">Young & Michailides 1989</xref>
).
<italic>Septoria pistaciae</italic>
is known from the USA (Califonia), Asia (Armenia, Republic of Georgia, India, Israel, Kazakhstan, Kirgizstan, Syria, Tadjikistan, Turkey, Turkmenistan and Uzbekistan), Europe (Albania, France, Greece, Italy, Portugal and Ukraine), and Africa (Egypt) (
<xref rid="R41" ref-type="bibr">Pantidou 1973</xref>
,
<xref rid="R23" ref-type="bibr">Dudka
<italic>et al</italic>
. 2004</xref>
,
<xref rid="R3" ref-type="bibr">Andrianova & Minter 2004</xref>
,
<xref rid="R24" ref-type="bibr">Haggag
<italic>et al</italic>
. 2006</xref>
).
<italic>Septoria pistacina</italic>
is known from Greece (
<xref rid="R8" ref-type="bibr">Chitzanidis 1956</xref>
), Syria, Turkey and Iran (
<xref rid="R1" ref-type="bibr">Aghajani
<italic>et al</italic>
. 2009</xref>
), and appears to have a more limited distribution.</p>
<p>The application of these
<italic>Septoria</italic>
names to the respective diseases that they are associated with has been plagued by confusion ever since they were first introduced. The aim of the present study is to elucidate the taxonomy of the
<italic>Septoria</italic>
species associated with fruit and leaf spot diseases of pistachio, and to place them in a phylogenetic context within
<italic>Mycosphaerellaceae</italic>
.</p>
</sec>
<sec sec-type="materials|methods" id="s2">
<title>MATERIALS AND METHODS</title>
<sec id="s2a">
<title>Isolates</title>
<p>Isolations were made from leaf spots by placing leaves in damp chambers for 1–2 d to enhance sporulation. Single conidial colonies were established from sporulating conidiomata on Petri dishes containing 2 % malt extract agar (MEA) as described earlier (
<xref rid="R19" ref-type="bibr">Crous
<italic>et al</italic>
. 1991</xref>
). Additional strains were obtained from the culture collection of the CBS-KNAW Fungal Biodiversity Centre (CBS), Utrecht, The Netherlands. Colonies were subcultured onto potato-dextrose agar (PDA), oatmeal agar (OA), and MEA (
<xref rid="R18" ref-type="bibr">Crous
<italic>et al</italic>
. 2009c</xref>
), and incubated at 25 °C under continuous near-ultraviolet light to promote sporulation. Reference strains were deposited at the CBS (
<xref ref-type="table" rid="T1">Table 1</xref>
).</p>
</sec>
<sec id="s2b">
<title>DNA isolation, amplification and analyses</title>
<p>Genomic DNA was extracted from fungal colonies growing on MEA using the UltraCleanTM Microbial DNA Isolation Kit (MoBio Laboratories, Solana Beach, CA, USA) according to the manufacturer’s protocol. The primers LSU1Fd (
<xref rid="R15" ref-type="bibr">Crous
<italic>et al</italic>
. 2009a</xref>
) and LR5 (
<xref rid="R54" ref-type="bibr">Vilgalys & Hester 1990</xref>
) were used to amplify the partial 28S rRNA gene (LSU), ITS5 and ITS4 (
<xref rid="R55" ref-type="bibr">White
<italic>et al.</italic>
1990</xref>
) were used to amplify the ITS region T1 (
<xref rid="R39" ref-type="bibr">O’Donnell & Cigelnik 1997</xref>
) and b-Sandy-R (
<xref rid="R46" ref-type="bibr">Stukenbrock
<italic>et al</italic>
. 2012</xref>
) were used to amplify the partial β-tubulin locus (Btub), EF1-728F (
<xref rid="R7" ref-type="bibr">Carbone & Kohn 1999</xref>
) and EF-2 (
<xref rid="R40" ref-type="bibr">O’Donnell
<italic>et al</italic>
. 1998</xref>
) were used to amplify the partial translation elongation factor-1α locus (EF) and fRPB2-5F (
<xref rid="R33" ref-type="bibr">Liu
<italic>et al</italic>
. 1999</xref>
) and fRPB2-414R (
<xref rid="R43" ref-type="bibr">Quaedvlieg
<italic>et al</italic>
. 2011</xref>
) were used to amplify the partial RNA polymerase II second largest subunit locus (RPB2). A basic alignment of the obtained sequence data was first done using MAFFT v. 7 [(
<ext-link ext-link-type="uri" xlink:href="http://mafft.cbrc.jp/alignment/server/index.html">http://mafft.cbrc.jp/alignment/server/index.html</ext-link>
) (
<xref rid="R29" ref-type="bibr">Katoh
<italic>et al</italic>
. 2002</xref>
)] and if necessary, manually improved in BioEdit v. 7.0.5.2 (

). To check the congruency of the RPB2 and LSU datasets, a 70 % neighbour-joining (NJ) reciprocal bootstrap was performed (
<xref rid="R34" ref-type="bibr">Mason-Gamer & Kellogg 1996</xref>
,
<xref rid="R31" ref-type="bibr">Lombard
<italic>et al</italic>
. 2010</xref>
). A Bayesian analysis (critical value for the topological convergence diagnostic set to 0.01) was performed on the concatenated LSU/RPB2 loci using MrBayes v. 3.2.1 (
<xref rid="R28" ref-type="bibr">Huelsenbeck & Ronquist 2001</xref>
) as described by
<xref rid="R16" ref-type="bibr">Crous
<italic>et al</italic>
. (2006)</xref>
using nucleotide substitution models that were selected using MrModeltest v. 2.3 (
<xref rid="R38" ref-type="bibr">Nylander 2004</xref>
). Sequences derived from this study were lodged at GenBank, and the alignment was deposited in TreeBASE (
<ext-link ext-link-type="uri" xlink:href="www.treebase.org/treebase/index.html">www.treebase.org/treebase/index.html</ext-link>
).</p>
</sec>
<sec id="s2c">
<title>Morphology</title>
<p>Observations were made with a Zeiss V20 Discovery stereo-microscope, and with a Zeiss Axio Imager 2 light microscope using differential interference contrast (DIC) illumination and an AxioCam MRc5 camera and Zen software. Colony characters and pigment production were noted after 2 wk of growth on MEA, PDA and OA incubated at 25 °C. Colony colours (surface and reverse) were rated according to the colour charts of
<xref rid="R45" ref-type="bibr">Rayner (1970)</xref>
. Morphological descriptions were based on cultures sporulating on PDA, and taxonomic novelties and metadata were deposited in MycoBank (
<ext-link ext-link-type="uri" xlink:href="www.MycoBank.org">www.MycoBank.org</ext-link>
;

<italic>et al.</italic>
2004</xref>
).</p>

<sec id="s3">
<title>RESULTS</title>
<p>The RPB2 and LSU sequence datasets did not show any conflicts in their tree topology for the 70 % reciprocal bootstrap trees, allowing us to combine them in the multigene analyses. The LSU sequence contained 745 base pairs, of which 99 where unique, the RPB2 sequence contained 317 base pairs, of which 157 where unique. For both datasets, the GTR-I-gamma substitution model (as calculated by MrModeltest) was used during the MrBayes run. During the generation of the tree (
<xref ref-type="fig" rid="F1">Fig. 1</xref>
), a total of 7 216 trees were generated, and 5 412 (75 %) of them where sampled for the final tree</p>

was recently circumscribed as having species with conidiophores that are solitary, fasciculate, synnematal, or arranged in sporodochia, giving rise to conidia that are pigmented, have unthickened or slightly thickened and darkened scars (
<xref rid="R11" ref-type="bibr">Crous
<italic>et al</italic>
. 2013a</xref>
). By including
<italic>Septoria pistacina</italic>
in
<italic>Pseudocercospora</italic>
, we are expanding the generic circumscription of the latter to also include taxa with well-defined pycnidial conidiomata (on host and in culture). Conidiomatal structure has to date been paramount in identifying taxa with enclosed conidiomata (
<xref rid="R47" ref-type="bibr">Sutton 1980</xref>
,
<xref rid="R37" ref-type="bibr">Nag Raj 1993</xref>
), and thus
<italic>P. pistacina</italic>
is rather atypical within
<italic>Pseudocercospora s. str</italic>
.</p>

<xref rid="R14" ref-type="bibr">Crous & Groenewald 2005</xref>
), or several closely related taxa that cannot be distinguished based on the set of genes employed by
<xref rid="R53" ref-type="bibr">Verkley
<italic>et al.</italic>
(2013)</xref>
, awaits further study and inoculation trials.</p>
<p>

described conidia of
<italic>S. pistaciae</italic>
as 1–3-septate, (20–)22–25(–34) × 1.5(–2) μm, obclavate to narrowly subcylindrical (based on type material, LE 42353). Our measurements from type material are considerably smaller, namely 0–3-septate, (9–)13–22(–25) × (1.5–)2(–3) μm (PC 0142144). Type material of
<italic>S. protearum</italic>
has conidia that are (0–)1–3(–4)-septate, (6–)12–22(–30) × 1.5–2 μm, obclavate to narrowly subcylindrical (
<xref rid="R48" ref-type="bibr">Swart
<italic>et al</italic>
. 1998</xref>
,

). If these two taxa are eventually shown to be synonymous, the name

<title>DISCUSSION</title>
<p>The aim of the present study was to clarify which species of
<italic>Septoria</italic>
occur on pistachio, and to place them in a phylogenetic context within
<italic>Mycosphaerellaceae,</italic>
as recently circumscribed (
<xref rid="R44" ref-type="bibr">Quaedvlieg
<italic>et al</italic>
. 2013</xref>
,
<xref rid="R53" ref-type="bibr">Verkley
<italic>et al</italic>
. 2013</xref>
). From results obtained, it is clear that up to four septoria-like taxa occur on pistachio, of which two belong to other genera, namely
<italic>Cylindroseptoria pistaciae</italic>
and
<italic>Pseudocercospora pistacina</italic>
. The remaining two species represent true species of
<italic>Septoria</italic>
, namely
<italic>S. pistaciae</italic>
and
<italic>S. pistaciarum</italic>
. Because of discrepancies in previously published literature, much confusion arose regarding how to distinguish these taxa. In the present study we have been able to compile a key to facilitate identification of these taxa (
<italic>see below</italic>
). Sexual morphs have also been described for two of these taxa, namely
<italic>Septoria pistacina</italic>
(i.e.
<italic>Mycosphaerella pistacina</italic>
) and
<italic>Septoria pistaciarum</italic>
(i.e.
<italic>Mycosphaerella pistaciarum</italic>
) (
<xref rid="R8" ref-type="bibr">Chitzanidis 1956</xref>
,
<xref rid="R49" ref-type="bibr">Teviotdale
<italic>et al</italic>
. 2001</xref>
). However, because the genus
<italic>Mycosphaerella</italic>
is restricted to
<italic>Ramularia</italic>
(
<xref rid="R52" ref-type="bibr">Verkley
<italic>et al</italic>
. 2004</xref>
,

<italic>et al</italic>

), the use of
<italic>Mycosphaerella</italic>
should be avoided for the mycosphaerella-like sexual morphs linked to
<italic>Septoria</italic>
.</p>
<p>The placement of
<italic>Septoria pistacina</italic>
in
<italic>Pseudocercospora</italic>
is somewhat controvertial, as it has a typical pycnidial conidioma, rather than superficial fascicles or synnemata encountered in
<italic>Pseudocercospora</italic>
. Phylogenetically, however, there is no support for recognising
<italic>S. pistacina</italic>
as a separate genus based on it being a “pigmented
<italic>Septoria</italic>
”. Morphologically, the conidiogenous cells and conidia fit the circumscription of
<italic>Pseudocercospora</italic>
, but the conidiomatal anatomy does not. Although species of
<italic>Capnodiales</italic>
are known to have synasexual morphs with closed and open conidiomata (
<xref rid="R10" ref-type="bibr">Crous
<italic>et al</italic>
. 2007</xref>
,
<xref rid="R15" ref-type="bibr">2009a</xref>
,
<xref rid="R17" ref-type="bibr">b</xref>
), this is the first example of a taxon with a pycnidial conidioma that clusters among species with fasciculate conidiomata. In addition to
<italic>S. pistacina</italic>
, we are also aware of a second as yet undescribed species of “pigmented
<italic>Septoria</italic>
” (Crous
<italic>et al</italic>
., unpubl.), which again clusters in
<italic>Pallidocercospora</italic>
(
<xref rid="R11" ref-type="bibr">Crous
<italic>et al</italic>
. 2013a</xref>
). Another example of a genus reported to have acervuli, but observed to have superficial conidiomatal fascicles, is
<italic>Ciferiella</italic>
, which has also been reduced to synonymy with
<italic>Pseudocercospora</italic>
(
<xref rid="R44" ref-type="bibr">Quaedvlieg
<italic>et al</italic>
. 2013</xref>
). These findings support the view that conidiomatal morphology in
<italic>Pseudocercospora</italic>
is a continuum from sporulating superficially (fascicles, synnemata, sporodochia),
<italic>via</italic>
acervuli, to sporulation in an enclosed structure (pycnidia).</p>
<p>In spite of being morphologically distinct, that two of the reported septoria-like taxa on pistachio represent different genera is rather suprising. Although the pathological relevance of
<italic>Pseudocercospora pistacina</italic>
(as
<italic>S. pistacina</italic>
),
<italic>S. pistaciae</italic>
, and
<italic>S. pistaciarum</italic>
on
<italic>Pistacia vera</italic>
is well-documented (
<xref rid="R35" ref-type="bibr">Michailides 2005</xref>
), nothing is known about that of
<italic>Cylindroseptoria pistaciae</italic>
, other than it was associated with leaf spots of
<italic>Pistacia lentiscus</italic>
in Spain. Furthermore, it also appears that the importance of certain diseases of pistachio differs between regions or countries. Approximately 85 % of the world’s pistachio production presently comes from Iran, the USA, and Turkey (
<ext-link ext-link-type="uri" xlink:href="http://faostat.fao.org/site/339/default.aspx">http://faostat.fao.org/site/339/default.aspx</ext-link>
). However, pistachio is irrigated in Iran and the USA, where more rounded fruit bearing cultivars are grown. In contrast, irrigation is not practiced in Turkey, and more elongated fruit cultivars are commonly grown there. These differences in cultivation practices also lead to differences in phytopatological problems. In the USA, the main pathogens are reported to be
<italic>Botryosphaeria dothidea</italic>
,
<italic>Botrytis cinerea,</italic>
and
<italic>Alternaria alternata</italic>
. In Turkey, however,
<italic>Pseudocercospora pistacina</italic>
is the most common disease of pistachio (
<xref rid="R21" ref-type="bibr">Dinç 1983</xref>
,
<xref rid="R36" ref-type="bibr">Michailides
<italic>et al</italic>
. 1995</xref>
), leading to reports of 3–100 % yield loss in epidemic years by this pathogen (
<xref rid="R22" ref-type="bibr">Dinç
<italic>et al.</italic>
1979</xref>
